The cellular metabolome represents a major obstacle in predicting phenotype from
genotype. Metabolic flux indeed seems poorly correlated with gene expression, but
instead is well explained by metabolite concentrations, which would suggest that
metabolism is largely "self-regulated". But how is a self-regulatory metabolic network
compatible with the importance of well-known metabolism regulatory transcription
factors and signaling kinases? Using a high-throughput implementation of
SWATH-MS, we recorded precise quantitative proteomes in S. cerevisiae gene
deletion strains. All proteomes of kinase knock-outs did reveal quantitatively strong
changes in enzyme abundance. Kinase-dependent enzyme expression signatures
were specific, non-redundant and affected metabolite concentrations through the
redistribution of metabolic control between different sets of enzymes. Machine learning
successfully identified enzyme expression patterns that underlie the regulation of
metabolism and enabled the quantitative predictions of metabolite pools at the scale of
the metabolic network. Our study reveals that enzyme abundance, next to
phosphorylation itself, depends on the kinome in its entirety. Enzyme abundance is
coordinately regulated at the system scale, and in this way controls the metabolite
pools which are crucial for the self-regulation of metabolism. By predicting complex
metabolomes, our results further show that data-driven biology applied to systematic
datasets can overcome the genotype-phenotype problem.
